Why is it that the number of discs in the collection is different than the number of discs owned?

Collection: 3018
Ownes: 3016

Perhaps you have (inadvertently) set "Count as" to zero on two profiles? Or perhaps you have removed two profiles and not done a Reassign Collection Numbers, so you have two unassigned collection numbers?

Is there a way to find out without looking through all 3000 Discs?

Not in Profiler itself, as far as I know. But you can with ProfilerQuery.

Click "Collecton" and uncheck "Nest Box Sets".
Switch your collection to list-view (Ctrl-F1), right-click on the list, "View Columns" and  choose "Count As".  Now click on the column header to sort by it and look for any zeroes.
